I've been having trouble with my DPS, I feel like I'm not pulling the numbers that I should. According to SimC and log sites I should be pulling a good bit higher DPS for my gear, while I am stuck at around 80k DPS on single target fights.

Incinerate x6
Maintain Immolate, cast Conflagrate and Incinerate x3 on cooldown, when I reach 4 embers use Dark Soul: Instability and Synapse Springs and Chaos Bolt x5 (or Shadowburn if below 20%). If I reach 3.5ish embers without Dark Soul:Instability/Synapse Springs up I will cast one Chaos Bolt and continue my rotation until I get 4 embers with a cooldown to burn.
Pet used is Observer.
I know my gear isn't gemmed or enchanted, but I literally just upgraded everything that isn't gemmed except my pants which I will be upgrading to the 553 version in the next 2-3 days. Am I doing something wrong, is my DPS lower than it should be? thanks for the help.

You are below hit cap. You need to 15% in order to have a 0% chance to miss against bosses.
Gemming and enchants in this case matters a LOT! I think you should gem/enchants/upgrade at least the Tier pieces.
Purified Bindings of Immerseus
is, by far, your best trinket. Aim to get it as soon as possible (any version will do and you can upgrade it as you progress through the content).
For your second trinket, go for
Kardris' Toxic Totem
Your rotation is wrong. Well, kinda wrong.
First, there is no true rotation for Destru warlocks.
More like a priority list which is something like this:
Cast
Shadowburn
if the target is below 20% health and if
you have more than 3.5 Burning Embers or
Dark Soul: Instability
is up or
you have a large Intellect trinket proc or
you are out of mana or
the target is about to die.
Apply
Immolate
and keep it up.
Cast
Conflagrate
if you have two charges.
Cast
Chaos Bolt
if
you have more than 3.5 Burning Embers or
(from a Warrior) is up or
you have a large Intellect or Crit trinket proc or
Dark Soul: Instability
is up.
Cast

From my understanding the fancy priority system is really just a rotation of keep Immolate up, use Conflagarate on cooldown and filler use Incinerate, right? Using Shadowburn/Chaos Bolt as your procs and cooldowns permit. Am I understanding this correctly?
Also, assuming my rotation is correct do you think the lack of hit% is causing the loss of 20-40k dps that sites are saying I should be pulling?

What do you think happens when your Chaos Bolt (with ~1M damage) misses during a fight? Or you have to reapply immolate 2x-3x. Your very first priority is to reach the hit cap, no matter what you are doing.
And yes, you are right about the rotation part, but you have to execute it right. :) You should keep up immolate 90%+ during a fight.
Usually letting Immolate fall is a huge DPS loss. So I suggest you to use some kind of log, so you can check out your Immolate uptime.
If you have any, you could post it here, so we can analyze it :)

I'm pretty sure I have 95% ish uptime on Immolate, I try and recast it with 2 seconds left every time. Sometimes I miss it though and lose a couple of seconds of DoT time. I'll try keeping a log, how do I do that?
Also, my Chaos Bolt usually hits for ~450k not ~1m, is that lower than it should be for my ilvl?

If a DoT has a base duration of 24 seconds and you refresh it when there are 10 seconds remaining, the new duration will be 34 seconds, thanks to

and the fact that DoTs benefit from your statistics as they were when you applied them is that whenever a DoT has less than 50% of its normal duration remaining, you should refresh it, if you have better statistics than when you cast it (trinket proc, Dark Soul, potion, encounter-specific buff, etc.).
Otherwise, refresh the DoT when it is about to expire.

Your Chaos Bolt damage is fine, you will get to 1M+ once you reach the ilvl of ~560.

As a general rule, you should only cast Chaos Bolts if you have no choice (3.5 embers or more) or if you have a major proc (trinket intelligence proc) or several other procs (jadefire weapon, tailoring cloak enchant, synapse springs, Dark Soul).
Be also aware that chain casting Chaos Bolts is a bad idea with Grimoire of Sacrifice: there is a 3-second dot added to your Chaos Bolt and you overwrite it with each new chaos bolt. Try to weave in an incinerate between chaos bolts.
With 4-piece Tier 16 set, you also get a "mini dark soul" each time you fill up a burning ember (15% crit for 5 seconds). Try to take advantage of that by applying an immolate at that point if your current immolate does not benefit from it at that time.
The proper opening sequence should be:
Pre-pot
Pre-Cast incinerate
Pop cooldowns (dark soul, synapse springs, troll racial, what have you)
Immolate
Double conflagrate
Summon your Doomguard
hopefully you just reached two burning embers and your trinkets procced. If not, incinerate until you do.
As soon as you reached 2 burning embers, Chaos Bolt then reapply immolate (that second immolate benefits from your 4-piece T16 bonus in addition to Dark soul and your other CDs)
Then follow the priority list suggested by Tyrick.
Get those two other T16 pieces as soon as you can. The celestials drop them too!
until then it's not critical to launch a Chaos Bolt immediately after filling up an ember.
Also, as Tyrick mentioned, get Purified Bindings of Immerseus as soon as you can. Use your seals on Immerseus, both in LFR and Flex, every week. Sacrifice a kitten to the loot gods, I don't care, but get that trinket.
Track your trinket procs with an addon (WeakAuras, TellMeWhen and NeedToKnow are popular addons used to track cooldowns and buffs) so you know when it is a good idea to cast Chaos Bolt.
